What is the average going rate for a second shooter? Is it a percentage of the package or a flat rate? Any help would be appreciated. I want to retain them but not kill my profit margin either.

It all depends on what you are comfortable with. Some folks pay a percentage while others pay an hourly or a flat rate...it all depends. We pay a flat rate.
